Aloha,
First that is a common problem when towing a kayak using a boat, at a certain speed the kayak's bow will catch water and either roll or 'submarine',even with an anchor brible or bow eye. The only thing you can so is slow down.

If the strap eyes were or have a purpose definately keep them and just patch/weld the holes shut, then redrill and reinstall the strap eyes.

If the strap eyes were useless or in the wrong place just weld/patch the holes and relocate and install new ones.

Unfortuneately nothing, I mean nothing sticks to Polyethylene plastic permanantly. The only thing you can really do to patch holes is either plug them (with another rivit) or weld the holes shut.
Whatever you do don't use polyester or marine grade epoxies, they tend to chemically change the properties of the plastic, sometimes making impossible to weld or patch.

BTW what kind of kayak is it? Maybe I could give you suggestions on strap eye placement?
