I personally would not use the scupper holes as rod holder its not safe. Scupper holes were put in there for a purpose to allow the water to drain out. It is not a good idea to obstruct the scupper holes while going thru the surf zone during launch or landing. On big wave over the kayak and you are in big trouble if the water can not drain fast enough before the next wave hits you.

Next time you're in San Diego stop by in La Jolla Beach on any given weekend. Get there before sunrise that way you will get to see the different types of kayak rigging and rod holders for trolling. It would be best for you to install two flush mount rod holders just behind the seat for hands free operation.

Lures are best to use in Costa Rica, like Krocodile spoon, Irons, feather,fly for billfish. No need for bait tank, like you said its too much of a clatter. Use the bait as you catch them.

If I am in your situation I would travel South of Queepos, starting from Dominical all the way to Drakes Bay. February and March are the best time to go. Rent a mother ship to take you to the fishing ground which could range from 2 to 10 miles from shore. The fishing guides will show you the right places to find the big fish such as Roosterfish,Sailfish, Swordfish,YFT,BFT. Once you learn where to hunt you can do it on your own. This way it will cut down the learning curve.
