I have a scupper pro and the area behind the seat is also too small to fit a standard size crate of 19" long x 13" wide x 11" high. However I took a slice out of my crate the proper width so it can fit tightly in the yaks storage area behind the seat. I used a crate without the metal band so it was easier, and had a table saw to keep the cut line straight. Then use epoxy or cement to glue the halves together. Make sure you use clamps and let sit over night. For extra strength use a stainless steel strap or plastic strap drilled and rivetted to the outside top of the crate at the cut line . A strap about 6" long should work. You may want to do the same to the bottom since there is not alot of crate material for the cement to bond to. Will try to post pics next. It worked for me.
